We decided on Darwin as our point of exit from Australia. From here we can ship to Dili, Timor-Leste or to Singapore and bypass Indonesia. For us this was an easy decision, we'd ship the car to Dili and island hop our way through Indonesia using the local RORO ferries. I've put together a bit of a summary of costs and timings below.
Darwin to Dili
Agent: Bollore
Cost: AUD2855 paid to Bollore in Darwin and a further USD225 paid to Bollore in Dili
Timing: The shipping runs approx. every 10 days with the voyage taking 2 days.
We experienced delays both in Darwin and in Dili and ended up being without the car for a total of 13 days.

Kupang (West Timor) to Larantuka (East Flores)
Ferry company: ASDP
Cost: IDR1,590,000 (car + 2 x adults)
Timing: Runs twice a week (Monday and Thursday) and takes 15 hours.
Labuan Bajo (West Flores) to Sape (East Sumbawa)
Ferry company: ASDP
Cost: IDR1,070,000 (car + 2 x adults)
Timing: Leaves daily at 8am and takes 6-7 hours.
Poto Tano (West Sumaba) to Pringgabaya (East Lombok)
Ferry company: ASDP
Cost: IDR465,000 (car + 2 x adults)
Timing: Leaves hourly 24/7 and takes 2-3 hours.
Lembar (West Lombok) to Padangbai (East Bali)
Ferry company: ASDP
Cost: IDR917,000 (car + 2 x adults)
Timing: Leaves every hour or so (who knows?!) and takes about 6 hours.
Padangbai (East Bali) to Nusa Penida (and return)
Ferry company: ASDP
Cost: IDR295,000 (car & driver) + IDR31,000 (1 adult)
Timing: Leaves once a day and takes 1 hour
Gilimanuk (West Bali) to Banyuwangi (East Java)
Ferry company: ASDP
Cost: IDR159,000 (car + 2 x adults)
Timing: Leaves every 30mins 24/7 and takes 45 mins - 1 hour
Semarang (Central Java) to Kumai (Central Kalimantan)
Ferry company: PT Dharma Lautan Utama
Cost: IDR IDR3,000,000 (car) + IDR200,000 (per adult)
Timing: Leaves every second day and takes 18 hours
PS: Don't expect anything too luxurious with the ferries. Just enjoy the experience and don't forget to take some snacks!
